One True Pairing Ship - I'm not sure I had one of these, really. I was happy with just about every combination of the quadrangle. I may have had a soft spot for Mulder/Doggett or Scully/Doggett though. Combine the two and you have my OT3.
Canon Ship - I want to say Mulder/Scully, but Carter kind of ruined it with that last movie. >:( I can't think of any others I really cared about because there was so little romance on the show. Aside from Mulder/Scully, *everything* seemed to be fanon.
"If this happens I'll stab my eyes out with a spork" Ship - Skinner/Scully is the first thing that springs to mind. Or maybe Scully/Frohike. Better yet: Mulder/Frohike. Cute as friends, but I have no desire to think of Frohike in that way.
"You are one sick bastard" Ship - Mulder/CSM. I'm pretty sure I saw one of these once. *shudder* Really CSM/anyone.
"I dabble a little" Ship - Mulder/Reyes. Hey, they were perfect for each other. Also Skinner/Doggett.

Canon Ship - Sawyer/Juliet, Sun/Jin, Desmond/Penny, Rose/Bernard, Hurley/Libby, Charlie/Claire.
"If this happens I'll stab my eyes out with a spork" Ship - Sayid/Shannon. Oops. Too late.
"You are one sick bastard" Ship - Smokey the Locke Monster/anyone. I briefly entertained the idea of him dragging Jack off to a dark corner of the jungle after "The Last Recruit" and "staking his claim" or something along those lines but it creeped my shit out before I could go very far with it.
"I dabble a little" Ship - I'll read almost any pairing involving Jack (though there's very little Jack/Kate that doesn't bore me). And Kate/Juliet or Kate/Claire. I just haven't written anything non-Jawyer other than the brief mention of Sawyer/Juliet.
"It's like a car crash" Ship - Jack/Kate and Sawyer/Kate. They should all have just formed a threesome long ago and avoided all the drama.
"Tickles my fancy but not sold just yet" Ship - Probably anything involving the freighter folk. Sawyer/Miles mostly. I like it, but...I don't know. I'm just so stuck on Sawyer/Juliet or Sawyer/Jack that it seems to pale in comparison.
